Yeah, as Sam suggested. Add a dynamic field to the subject line that identifies the transaction. Like:
Sales Order {tranid} is Pending Your Approval
or something similar.Check the records browser for the internal ID of other fields if you’re wanting something other the the order #/tranid.

I don’t believe that the FedEx label integration supports mapping to FedEx’s P.O. NO. field.

For open sales orders: Reports > Order Management > Open Sales Orders. Customize it to add a results column (and a filter, if you want) for location.
For inventory: Reports > Inventory/Items > Current Inventory Snapshot. This report will have a location filter by default.

Sometimes it does this to me too. You should be able to save the new filter line with “Filter: equal to” and nothing selected by clicking the Done button, but sometimes it won’t let you.
What I’d do is set “Filter: not empty” so that you can save the filter line. Then go back into it and change back to “Filter: equal to” and then click Done.
This should add the filter to the report for your users and it should have the default as -All-.

We would normally just issue a credit memo from the invoice and then use some type of non-inventory item (i.e. Other Charge) to credit the difference.

This is probably something you could do with a script but definitely not natively.

I have seen some people customize the advanced PDF template of the estimate record to serve as a proforma invoice.

Nope, subtotal field not available in transaction saved searches. Like you said, use a formula field to subtract out tax and shipping from the amount.
